As far as I understood hidden meshes will not be touched by the mesh operations however they still get influenced by the operations when doing optimization for instance. Am I missing some important settings?

Processing hidden meshes is no different from processing visible ones. To help us understand the issue you are facing, could you please share some screenshots with us? Sharing the profile that you run would also be helpful.
